Clouds Gather Over Hoenn: Gym Leaders Strike Back
After the initial 80-day bet between Ruby (Coordinator) and Sapphire (Trainer), the plot shifts from personal rivalry to a regional disaster in Part 2. This section is essential to understanding the depth of the characters and the seriousness of the threat hanging over Hoenn.
🌧️ Team Aqua and Magma escalate
Team Magma (led by Maxie) and Team Aqua (led by Archie) go from being groups engaged in sabotage to being full-fledged terrorist organizations. They begin to carry out large, visible actions to realize their goals:
Team Magma: Wants to expand the landmass by awakening Groudon.
Team Aqua: Wants to expand the ocean by awakening Kyogre.
The conflicts between the two groups become increasingly violent, forcing them to reveal their intentions. Tensions reach a preliminary boiling point at Mt. Chimney, where they attempt to manipulate volcanic energy to further their agendas.
🛡️ Hoenn Defenders: Gym Leaders
One of the strongest aspects of Part 2 is that the Gym Leaders of Hoenn are presented as a unified, competent military force and the region's first line of defense, not passive figures just waiting for a young trainer to challenge them.
The Gym Leaders, including Brawly, Wattson, Flannery, and Norman (Ruby's father), meet to form a strategy to counter Team Aqua and Magma's actions. They are the first to notice the abnormal weather changes resulting from the villains' plans.
United Front: The Gym Leaders fight against the administrative leaders of Team Magma and Aqua, showing that there is an adult generation actively trying to protect the region.
Norman: Ruby's father, the Gym Leader of Petalburg City, is given a prominent role, as he has long known about the impending danger. His absence and apparent distance from Ruby is given a new and more serious explanation.

It is revealed that the two have known each other since childhood. Five years ago, Ruby was a confident and skilled martial arts trainer, and Sapphire was a well-behaved girl. This dynamic was brutally reversed:
The Trauma: During an attack, Ruby's Raltz (now his Kirlia/Gardevoir) was seriously injured while trying to protect Ruby. Ruby felt that his fighting skills were the cause of the injury.
The result: Ruby decided to suppress her fighting skills and focus solely on beauty (Contests). Sapphire, in an attempt to be strong for him, adopted a wilder and more battle-focused personality.
